One invoice per shipment for Shopify orders that ship in parts.
Shopify treats an order as one invoice. When that order leaves in two or three boxes, Qixeo Invoice creates a reconciled invoice for each fulfillment, and the set always sums to exactly what Shopify charged.
Why one invoice per order doesn't work for split shipments
A wholesale or B2B buyer pays from a three-way match: purchase order, goods received, invoice. When an order for six items arrives as three items this week and three next week, a single invoice for all six matches neither delivery. Accounts payable holds it, someone emails you to ask which box it covers, and a net-30 invoice quietly becomes net-60.
Shopify has no concept of a per-shipment invoice. It issues one order confirmation and one receipt. Any invoicing app that works at the order level inherits the same limit. Qixeo Invoice works at the fulfillment level instead.
How Qixeo invoices each fulfillment
every planYou don't create invoices by hand. Qixeo watches your orders and creates an invoice the moment a fulfillment is created in Shopify, covering only the items in that shipment. Fulfill the way you already do, from the Shopify admin, a 3PL, or a shipping app, and the invoice follows.
- Exactly one invoice per fulfillment. If Shopify notifies the app twice about the same fulfillment, the second notice is ignored, so there are never duplicates.
- Numbered by order and shipment. Your prefix, the Shopify order number, and a shipment suffix: INV-1042-A, INV-1042-B, INV-1042-C. Dot and dash number styles are available too.
- Other triggers when you need them. One invoice per order at checkout or at payment, or manual-only, for stores that mix B2B with digital goods or pre-payment.
Totals that reconcile to the cent
Each invoice bills the items in its shipment plus their share of the order's tax and discounts. All amounts are calculated in whole cents.
- Line totals are the discounted unit price times the quantity shipped.
- Tax and discounts follow the items. If a line of ten units carries $8.00 of tax and you ship four, that invoice carries $3.20. This is always proportional.
- Shipping is your call. All on the first invoice (the default), split in proportion to each invoice's share of the subtotal, or allocated by hand.
- The final invoice closes the order. When a shipment covers the last items, its invoice is marked Final and calculated as the order total minus everything already invoiced. Any cent left over from rounding lands there, so an order's invoices always add up to exactly what Shopify charged.
What the buyer sees
An invoice that matches the box. The PDF carries the PO number, payment terms and due date, a shipment label and a partial-invoice banner, the tracking number, and a "Still to come" list of what hasn't shipped yet. Optional reconciliation rows show the order total, what was previously invoiced, and the remaining balance, so AP can see the whole picture from any one document.
The invoice email links to a private status page for the order with one card per shipment: date, tracking, items, invoice number and total. Nobody has to ask where the rest of the order is.
When orders change
- Cancelled fulfillment. Its invoice is voided automatically and the timeline records why. An invoice that is already paid is left alone.
- Tracking updates. Changes to a fulfillment's tracking are copied to its invoice.
- Order edits. Invoices already issued don't change. If you edit an order mid-way, check the final invoice's total before sending it.
- Refunds. On Growth and above, a refund in Shopify creates a credit note linked to the original invoice, which is never altered.

Questions about this
Will the invoices always add up to the order total?
Yes. The final invoice for an order is calculated as the order total minus everything already invoiced, so any rounding left over from splitting tax lands there.
How are tax, discounts and shipping split between shipments?
Tax and discounts follow the items: each invoice carries the share that belongs to the quantities in that shipment. Shipping is your choice: all on the first invoice (the default), or spread in proportion to each shipment's value.
What if I only want one invoice per order?
Change the invoice trigger. Qixeo can create a single invoice when the order is placed, when it is paid, or only when you ask. The per-fulfillment trigger is the default because it is what the app is built for.
What happens if I cancel a fulfillment?
Its invoice is voided automatically, unless it has already been paid. The invoice's timeline records the reason.
Does this work with my 3PL or shipping app?
Qixeo reacts to fulfillments as Shopify records them, whatever created them. If your 3PL or shipping app creates fulfillments in Shopify, each one gets an invoice. Fulfillments made before you installed the app are not invoiced retroactively.
Stop sending one invoice for three shipments.
One reconciled invoice per fulfillment, automatically. One install, 30-day free trial.
